It works already, and I think it's because my computer is a bunch of crap. I've used black or white as transparent colors too, so it's not because of the pink.

Odd, pink should be the only transparent colour.
Oh well, problem is solved, without you doing anything that I posted, telling what you should do

*EDIT*

It works again
And I've changed the image to .BMP and back, opened it several times with paint and reloaded the tileset twice. Just.. what the fuck.

It was solved a day ago

this was clearly and with no doubt caused by changing the magenta color. it was not rgb 255,0,255 (#FF00FF) anymore and therefore CS2D didn't make it invisible.

this can easily happen when
• you use a wrong color scheme
• save with insufficient bit depth
• use filters/effects on the whole tileset (like changing brightness or stuff) - only perform these operations on single tiles!
• your tool is crap and doesn't care about keeping the original RGB values
• you use a compressed format like JPG or GIF which will fuck up all the RGB values

• could be, cause I don't know what happened to paint
• can't. I've saved it in .PNG all the time
• I've changed some tile brightness stuff in Photofiltre, but not the whole set. Can't be the problem.
• that's not true. MSPaint has always worked in .PNG and .BMP format for me
• I hate .jpg files, and paint can't save as .gif

I think it was because of the editor. I waited ages till the map loaded and then.. the tiles were all messed up like in the screenshot. Maybe it's because I've played a really high-graphic game before making the map, because my computer doesn't close tasks by himself (don't ask me when it's made, cause I don't even want to know it).

Pro tip: don't use the free version of PhotoFiltre. Get PhotoFiltre Studio X, it's WAY better, in case you haven't it yet.

P.S.: you can pay for it (officially), but it doesn't mean you need to (if you know what I mean).

For my latest combination of 2 tilesets into 1, I used Adobe Photoshop CS5.

If I wanna make transparent spaces instead of magneta coloured-spaces, I make a magneta mask , then save the whole tileset as PNG, so it will remain transparent.

Also PNG files are lighter then other files, so you get a bonus.

This is my solution.
